Question on card-based troops

If I employ a reusable card that deploys troops, do the troops keep any upgrades I give them if the card gets used later, or do they get lost when the scenario ends?

They should be transferred to their parent HQ. So they are not lost, but the division will not deploy with them next time you use them.
